Miracles happen. Miracles that come into being because of the faith in the Emperor. The Living Saints are the most obvious forms of this.
Even ignoring all of that, it has been shown that time and again that the Warp is emotional energy that can be manipulated to some extent by the INTENT of the person behind those emotions or whatever action they are doing to the Warp or using the Warp for.
To remove faith in the Emperor from the Imperium as a real force, would fundamentally gut them as a faction. It would invalidate long established things in canon for no reason then this dorks personal political ideology.
And it would make Chaos blatantly unbeatable with a single stroke because it would remove the only viable counter to Chaos's corruption for humanity.
