🧑🎄🎄 Christmas Foundation Model Release: scPRINT-2
*One-liner:* a 20M-active-param single-cell foundation model trained on **350M cells / 16 species / 300 tissues / 500 cell types**.
I agree.
Robots are the non-biologist's abstraction of how scaling in biology scales. Imagine people in the 1940s pouring money 100x money into automating the vacuum tube factory than inventing the transistor. Imagine putting everything into giant CPU factories instead of inventing the GPU.
We are disproportionally thinking/resourcing innovation in biology as if it's car manufacturing. There is ample opportunity to improve, redefine and scale measurement in front of us.
I recently talked to someone at a robot-first science factory with near billion in funding boasting how they measure ~1000 mutants a week. A team of 4 at Dyno scaled the equivalent assay multiplexing by 25x. 1 person can run it. The robot is scaling the wrong layer.
I'm not against robots and I think they will have the role to play. But I think their impact on biology is overblown, especially on how it scales in performance per dollar deployed. The danger is we become so obsessed with vacuum tube factories that we don't fund the transistors of biology.
Complex physical value chains are somewhat path dependent, once you build a highway instead of a subway, you have to deal with a lower efficiency, higher pollution world. Most current robotic approaches are a crude, and poorly scalable, way to scale biology.
Okay just watched it. Amazing. But please can we stop blaming single people for issues that clearly systematic. Like let's blame whoever allowed these kind of companies, people and structure to emerge. Let's stop putting the random Asperger kid that showed you the zero day in your -very hackable- system behind bars for doing so. And let's start patching the bugs once they are found.
(Yes I am talking about laws and society, not programs and computers).

edgePython v0.5.0 released at github.com/pachterlab/edgePy… (`pip install edgepython`)
Matches the forthcoming edgeR 5.0 with several extra features as well as some edgeR bugs avoided.
Major speedups (4-6x faster, camera >100x), I/O improvements, and proper support for kallisto.

Gabriel Zucman @gabriel_zucman has now for the third time criticized our research on California’s proposed billionaire tax, claiming we have provided “no answer” to his criticisms.
xitter.cf/gabriel_zucman/status/…
We have actually already responded twice on this platform, but let’s address his arguments once more in detail, with the hope that third time’s the charm. 1/14
This Hoover Institution study, which has fueled the deluge of ads (more than $200 million spent by billionaires so far) to defeat the California billionaire tax, is spectacularly misleading.
Let me explain its crucial flaw. 🧵
Readers added context they thought people might want to know
Zucman argues that the tax will raise his projected revenue because billionaires who leave CA after 1/1/26 will be taxed anyway.
At least $542B of net worth (Page, Brin, Thiel) departed the state by 12/31/25.
The entire thread is a misleading denial of this fact.

We’ve spent the past year developing new primitives for GPUs. We believe this enables new algorithms to change how machines learn, open new markets, and dramatically reshape AI’s cost structure.

This is a beautiful blog post on how neural networks are able to remember things.
Looking at linear layers, various forms of MLPs and self-attention from a memory perspective is surprisingly illuminating. Highly recommended reading!

Our cells carry the same DNA, but how this DNA is interpreted differs wildly from cell to cell. In a new preprint, Science Fellow @zhou_jingtian and team introduce Bolero, a model conditioned on cell state that predicts chromatin accessibility and expression from DNA alone.

Today we are excited to release Artios, a fully open source system for designing functional de novo enzymes.
Enzymes present a new frontier for de novo protein design models due to the challenge of coordinating precise chemistry, rather than binding a target.
Enzymes are life’s biological machines and by designing them we can truly start to engineer biology.
We believe these fundamental capabilities should be built in the open and shared with the community to progress science faster.

Five major databases of human surface proteins agree on only 188 of them. So we had Claude read the literature instead. Today @deliverome is releasing an open atlas of the accessible human surfaceome, with claims traced directly to quotes from their source 🎯

Interesting. If I understood this correctly, TIME once again turns out to be the critical measurement axis that unlocks this mystery.
1/ We discovered something totally unexpected about the neural structure of consciousness that overturns decades of thinking on its biological basis and brings us significantly closer to the recipe for generating conscious awareness.
