🧵New preprint! How does an elongating RNA polymerase deal with a DNA-bound transcription factor in its path?
We developed a label-free single-molecule assay that detects RNAP arrival by suppression of fluctuations in a partially unzipped DNA fork.

Found in translation: Using single-molecule imaging, we show that ERK signaling controls where protein translation happens during hypertrophic stimulation in #cardiomyocytes —revealing a dynamic, localized response.

How does RNAP get past a TF bound in its path? Not by merely pushing it off. We think it destabilizes the TF in a distance-dependent manner. The barrier is set by the TF's res. time, which may be tuned by gene-body CpG methylation. Congrats to @Noamnago @akaplanz, and the team!

New Online! Exchange dynamics and kinetic control of gene regulation complexes dlvr.it/TTn7vb
Finally, CpG methylation shortened Egr-1 residence time and almost eliminated the transcription delay.
Since DNA methylation is widespread within mammalian gene bodies, this suggests a potential mechanism for tuning the kinetic barriers encountered by an elongating RNAP.

Summary: TF barriers are dynamic, arising from coupled RNAP–TF kinetics, and widespread gene-body DNA methylation may tune these barriers.
Kudos to @Noamnago and @nucleosomezky who led the work, and thanks to @NirStrugo, @Hadeel_Khamis8, Carmit Burstein and @LabPMelamed
